Unsure - however when you connect the iPad to the device with Ubuntu or any other OS installed you get a pop up message asking if you want to backup to that device.
I would first of all backup to the cloud as a fall back.
I don't use Apple devices so can't offer an answer that I've confirmed myself, however can you communicate between the two devices using wifi or bluetooth - which might enable you to backup from one to the other.
if you are using Gnone, does GVFS recognise it?

When I connect by usb cable the wi-fi is recognised by both ipad and ubuntu, but I am unable to see any directories etc, and can do nothing with it. I have not tried bluetooth.
